Wrong folder when I deploy to Azure

When I deploy to Azure the app virtual directory there is set to / -> site/wwwroot (by default). And after the deployment all the artefact files I end up with something like this - site/wwwroot/wwwroot, so it's not overwriting the directory but deploying in it. How can I fix this?

    I've downloaded endUserPortal.zip and you have wwwroot inside of it, so when you deploy to Azure Websites which places website contents into wwwroot by default you are getting double wwwroot in the path.

    But in this zip I have the following file structure:
    - [approot]
    - [wwwroot]
    - file
    - file
    -....

    And I want to preserve it, so I can't just take the content of wwwroot and deploy it.
    Is there a way to unzip the content in the parent folder(/site) this way it will overwrite the wwwroot and keep there rest on the same level?

    I believe Web Deploy works only inside website root folder. However you can use FTP deployment provider to unzip into /site folder.
