Approaches on troubleshooting difference between local and appveyor builds

We seem to have a different build result while running build on local boxes and under AppVeyor. The mystery is that we use Cakebuild script having a consistent build experience on local boxes, VMs and under AppVeyor. Only one project out of dozen seems to have that divergence.
Understand that this may not be related to AppVeyor at all but have nearly no ideas how to troubleshoot this issue forward. We build .NET45 project with VSIX and TemplateBuilder. By comparing full verbose logs, we can see that most likely a particular C# target does not get included under AppVeyor. Target file seems to exist but build skips it.
Just curious on any recommendations to troubleshoot such issues.

Ohh.. had another look this morning, it was non-trivial issue on our side.
This one can be closed, appveyor works as expected.
